It'll still work on higher difficulties. It's just harder to get that one shot in than it was in Halo 1, and other weapons (BR, pistol, Carbine) all need more than one shot.
If the Hunter is unaware of you, the best time to take the shot is when he stretches out to his full height, exposing his neck and belly.
Even if the Hunter is aware of you, if you hide and wait it out long enough, there's a good chance the Hunter will turn his back on you to look in another direction, and there's always an open area at the back.
Also worth noting that after you kill the first of a Hunter pair, the second will usually berserk and run around to try and melee attack you. This means he's not firing his gun, usually, and not bothering to crouch down for maximum protection.
