You got to play the final battle as either Anakin or Obi-Wan, and the ending would be different depending on who you played as--the original Episode III ending if you played as Obi-Wan, and a non-canon ending if you played as Anakin. Although SW Ep. III wasn't that great of a game, I thought that was a neat idea.
If Bungie does take that approach and creates two possible endings, the next question is: Which one is canonical?

Well, I don't think they'd seriously take that approach. It was more an idle speculation.
If they did, however, there is always the spectre of time travel to fix everything up so you could play both ways and still have a single canonical ending.
I would do both, but for the first time I play it would be Chief. I've always liked him better than the Arbiter. Perhaps because most all of the Arbiter levels are innoying and harder than the other levels. (Except the last two Arbiter levels)
Personally I too would like to play as MC versus the arbiter. BUT I would also like to play as the arbiter too. Not for playing as the arbiter but to challenge MC. THink about it. Having to go up against MC himself.
